Usually, it should, unless there's been modifications or reformatting, either of which could be perfectly compatible or incompatible. Corruption to your t-cog or other invasive procedures may also account for this "unnatural" sensation.

But since you were apparently not a Cybertronian, I can imagine anything feels unnatural in your current form.
